1. A computer implemented method for determining a transmission path of related pathogens comprising:
a) providing a plurality of proximity tags for each of a plurality of objects and for each of a plurality of pathogens, wherein the plurality of objects comprises at least one device and at least one human subject, and wherein each proximity tag comprises
(i) a unique object identifier associated with an object of the plurality of objects, and
(ii) a probable coordinate defining a location of the object within a period of time;
b) providing a plurality of pathogen tags for each of a plurality of object and for each of a plurality of pathogens, wherein each pathogen tag is associated with a proximity tag, and comprises a unique pathogen identifier, and genomic sequence data obtained from a pathogen;
c) identifying, based on the genomic sequence data for the plurality of pathogen tags, a set of two or more related pathogens according to a similarity between genomic sequence data for the plurality of pathogen tags to provide a set of related pathogen tags, wherein identifying the set of two or more related pathogens further comprises computing a number of mutational changes, wherein the computed number of mutational changes are normalized using a total number of genomic positions for which each of the set of two or more related pathogens has a base call;
d) determining the presence of one or more relationships between one or more of the plurality of proximity tags and one or more of the set of related pathogen tags according to probabilistic correlations of a probable coordinate relationship and/or temporal relationship between the one or more of the plurality of proximity tags and the one or more of the set of related pathogen tags;
e) providing a transmission metric comprising a graphical representation of a plurality of nodes and edges and the determined one or more relationships, each node comprising one of the set of related pathogen tags or one of the plurality of proximity tags, and each edge comprising a probability of transmission between two or more nodes, wherein one of the nodes comprises a first proximity tag for a first object and a second proximity tag for a second object;
wherein the graphical representation of the nodes and the edges are displayed using a display,
wherein the display is configured to receive user input, wherein the nodes and the edges comprise an interactive node and an interactive edge,
wherein the interactive node further comprises a pathogen tag or a proximity tag, and
wherein the interactive edge further comprises a probability of transmission;
f) determining, based on the transmission metric, a transmission path of one or more of the set of related pathogens;
g) receiving one or more inputs through a user interface, wherein the one or more inputs include a user query, and wherein the user query includes a selection of at least one of one or more statistical algorithms, one or more statistical analysis algorithms, one or more statistical significance algorithms, one or more iterative steps, and one or more validation algorithms; and
h) sending instructions to execute one or more program instructions associated with the user query.
